I run multiple Mastodons on the same server (5 at the moment), and it's fine so long as you give each a unique schema in the database (DB_NAME in .env.properties) and its own namespace in Redis (REDIS_NAMESPACE in .env.properties). So what you're trying to do should be possible.
But... yeah, if lists are showing empty, it could be a conflict within redis. I know nothing at all about pixelfed, but maybe they have some common keys in redis that are overwriting each other? If it's anything to do with that, setting a unique namespace should help.
