What version of PDF are you getting with Export?
What viewer are you using when you see the bad results? Is it possible that the viewer isn’t quite dealing with a full variable font correctly, while the embedding is fine?
(And/or, I wonder if instantiated instances are embedded *in addition* to the full VFs? You could check.)
