didn't read the comics, tbh. At the risk of badmouthing a classic, though, I'll say that Prototype wasn't exactly a writing masterpiece, especially Alex Mercer whose characterization was pretty flat and didn't have anything interesting going on besides the identity crisis near the end which isn't even given the weight it deserved, instead they kinda just dropped it in a cutscene at the beginning of a mission then it was completely ignored until the post-mission cutscene in which Mercer finally goes "oh yeah, that definitely shook my world" and it's promptly forgotten about. Dana Mercer also kinda just disappears midway trough the game, and it's also never explained why Greene kidnapped Dana.

Prototype 2 tries a bit more. The main story is your pretty standard affair, first with the resistance against Blackwatch plot and later with the revenge plot against Mercer. Heller also gets a bit more characterization and he feels like an actual human compared to Mercer who was always just not a very good person, ready to step on corpses from the first second of the game.

Mechanically, though, Prototype 2 improved a lot. Combat and movement feel much better and the collectibles are actually worth collecting unlike in the first game where they just gave you a few EP to spend on the upgrade shop where you didn't even have a reason to buy half the powers.
